  • Bioinformatics is an emerging scientific discipline that
    uses information technology to organize, analyze and disseminate biological
    information in order to answer complex biological questions (Singh and Kumar,
    2001). It involves solving complex biological problems using tools and computer
    systems. Selection of primers 3 is useful for polymerase chain reaction (PCR),
    oligo hybridization and DNA sequencing. 
  • Proper primer design is actually one of
    the most important factors / steps for successful DNA sequencing. Various
    bioinformatics programs are available for selecting primer pairs from a model
    sequence. 
  • All computer programs are written primarily to facilitate the design
    process of primers and are not intended to replace the eye of the experienced
    investigator and laboratory experience to assess the suggested primers before
    engaging in their synthesis ( Binas, 2000).
  • The optimal primer sequence and the
    appropriate primer concentration are essential for maximum PCR specificity and
    efficiency. 
  • A poorly designed primer can cause little or no product due to
    non-specific amplification and / or the formation of a primer dimer, which can
    be competitive enough to suppress product formation.
  • There are several online
    tools available to help molecular biologists design effective PCR primers.
Primer

    the DNA template

first select the genome type as like dog with the addition of foreword and
reverse primer sequences and the size of the product that will be in the range
we need to prepare the primer.

(BLAST)

  • The use of software in biological applications has given a new dimension to the field of bioinformatics.
  • Many different primer design programs are now available.
  • Free software is available on the Internet and many universities have established servers on which a user can connect and perform free analyzes of proteins and nucleic acid sequences (Singh and Kumar, 2001). 
  • There are several programs available for full DNA and protein analysis, secondary structure predictions, primer design, molecular modeling, development of cloning strategies, plasmid extraction or analysis. restriction enzymes.

Steps
for Primer Designing through Prime3
Step1– pastes the sequence you want to amplify in
PCR into the window.

Step2 – add ‘[‘ and ‘]’ and the beginning and end of
the region you want to be amplified
For
example, TGCAAGAGTGG[CCAAGTTTG]CCGGGCGTG and I’m
interested in the sequence in Red. Then ‘[‘ and ‘]’ should be added before and
after this sequence. Now this sequence can be pasted to the programs window.

Step 3– setting parameters. The program has default
parameters that are better to change.
Product size– choose the size you need. If the
sequence you have entered between the brackets is 150bp in length, you set
product size under your sequence length otherwise error will be occurring
